Cortana > any alien tech, that's what she was designed for in the first place.
Don't get me wrong, I love Samus as much as the next person, but against the Master Chief she's simply outclassed. In a hand-to-hand brawl the MC would win on the fact that he would insert Cortana into her armour and pretty much blind, deafen, and paralyze her. I don't care what countermeasures her suit has, Cortana would just bend them over and give it to 'em proper.
Now if Batman were here, he'd clean house with both of them... somehow.

If you're going to simply say things like Cortana > all without considering that said fact might not allways be true, then I'm going to have to counter with this:
Samus's suit had been made by the Chozo to make her the ultimate predator, then upgraded by Chozo that could actually see into the future and leave modules to solve every "unbeatable" problem she encountered when the time was right. Therefore, there is installed in the suit, somewhere, something made SPECIFICALLY to defeat/destroy Cortana.
Now, to take it to a more rational level: Both suits are made to hack alien tech. Both suits are made to allow human interface. So, both will be able to start hacking each other on familiar ground, then get into the more advanced tech. And, I'm sure, both have countermeasures to prevent such tricks from being turned against them. I'm pretty sure that both suit's hacking abilities will be going all out against each other, but by the time one of them beats the defenses of the other, the real fight would allready be over.
Edit: Also, Morph Ball + Bombs or Morph Ball + Boost blows things clear of her and breaks target locks. She can counter any "sticky" weapon if she has to. Palador ChibiDragon fucked around with this message on 04-14-2005 at 12:43 AM.

Master Chief may have blown up one planet, but Samus has two blown up planets to her record.
Two planets, at least two research stations, and the genocide of the entire Metroid race (save for the one she saved for research).

I just think this has gotten ridiculous, I'm half expecting someone to say Samus nukes the place with her ship or the Master Chief calls in a UNSC airstrike.
A few Soldier units would go out and attack Samus and MC while they fought, but in the end, the Queen would keep enough of her elite strike force hidden to sweep in and take both of them out once they tie each other out fighting or if one kills the other.

That gets real fun if Samus wins and it's Samus after Metroid: Fusion. Because (and correct me if I'm wrong), the Xenomorph takes on some of the attributes of the host it hatched out of, and by that point Samus is part Metroid.
