When you get the final hidden skill, the Skeleton dude says that he used be a hero like Link, or something like that. Are we meant to infer that he's a Link from one of the earlier games?
Is it just me, or in the beginning of the game, does Ilia give Link a "Please fuck me now" look? And with no payoff at the end, either! Would I be correct in assuming that erotic fanfic writers have been hard at work, churning out story after poorly-written, jizz-soaked story to fill this gap in the narrative, in addition to stories involving Link and Midna, Midna, Link, and Zelda, and of course, Epona and the Gorons?
In general, where does this fit in the Zelda canon? Is there a single Zelda canon, or do they all branch out from the first one?

There is no specific canon on the timeline. There's a couple different ways to piece the games together, but there's no one timeline you can use. Its almost easier to piece it together however you want to do so.
1, Wind Waker is an alternate timeline, apart from the rest of the series, and comes significantly after the events of Ocarina of Time.
2, Twilight Princess comes after Ocarina of Time as well. You can see this in the lore of the game, as well as in photographs and relics all around.
Not that there's anything wrong with that. Final fantasy anyone?

At the end of OoT, Zelda II, and A Link To the Past he wasn't killed he was just re sealed away again as far as the lore and stories go. So there is that as well. (Zelda II even pretty much states he always goes back to the underworld and his remaining minions are always trying to release him. Supposedly being sealed away for the final time in Zelda II and Link and Zelda finnaly get together in that one, the generations finnaly ending.)
And it's Majora's that's an alternate dimension/timeline. Not Wind Waker. Wind Waker occurs several hundreds years after OoT according to the in-game lore, and interviews with the designers.
The only things really set in stone is that OoT is the very first in the series, and Zelda II: The Adventures of Link is the last in the series. Although Twilight Princess has story elements that predate OoT even though the game takes place long after it. TP is a continuation of the events following WW with story elements from before OoT. That much has been confirmed.
It is also pretty much Cannon that Links Awakening was just a dream or alternate reality/timeline.

Except the in-game story specifically says a catastrophe happened that trapped Gannon below and flooded the planet after the OoT events (Gannon broke free again and attacked after the Hero of Time disappeared from the world, ie: Going to the Land where Majora's takes place.)leaving the land of Hyrule only fragments on the high points that managed to stay above water that the inhabitants fled too. The lands in Wind Waker are the mountain tops and highlands of the old Hyrule which is why Hyrule Castle is buried below the ocean and only reachable through the portal that Ganon escaped his imprisonment from. Old Hyrule still exists in Wind Waker, it just under all the water, and makes direct references to the Hero of Time and how he "disappeared" after defeating Gannon, and that Gannon came back a hundred years later and the Goddesses buried the world in Water trapping him below. TP references the continuation of these events, although never explains where the water went.
