Incognito was the 'pet vampire' of the mysterious organization producing the Freak chips. The first time Seras goes to visit Helena, she mentions that the chip-producers must have a vampire in their service to serve as a template for their chip design. That's definitely Incognito, and it helps explain why the Freaks are so mentally unbalanced.
Incognito's role in the organization is never really explained, nor is the actual organization's exact nature. Still, from his conversations with Alucard, it seems like his position is a similiar one. A traitor in the Knights of the Round Table group was another member of the Freak chip-producing organization, and orchestrated the trap for Hellsing at the Tower of London.
If the creators had the luxury of more episodes, these things probably would've been more fully explained in the series itself.

Why did they have to bring in Incognito without the intent of wrapping up the chipped vampire storyline? He really really sucked as a villain since he was missing any kind of background and the whole devil summoning business at the end was very forced. They should have set up the Valentine brothers as perpetrators of the chipped freaks, left all the secret organization business out, used the extra episode gained to flesh out Alucard(Arucad? Arurcad? they had like three different spellings in the subtitiles) and Integra(l)'s backstory a bit more and had the final fight be between Anderso(e)n and Alucard with the Vatican drawing the strings to the whole tower of London setup, which could have been kept pretty much the same, instead of the mystery organization.

The main thing, though, is how he finishes off Incognito. The historical Dracula was infamous for gruesomely impaling his enemies, just as Alucard does to Incognito. In addition, that scene has a flash of lightning that birefly shows Alucard's face with a mustache. With the mustache, he looks identical to actuale paintings of Vlad Tepes/Dracula. What confused me most about the series is a short scene from the Duel episode.
While Alucard has Anderson down and is taunting him, Anderson has a very brief flashback. It shows a younger version of the regenerating paladin in a city setting and uniform, looking around fearfully before pointing a gun at his own face.

I want to read the manga really bad. But they didn't have any at the Con.
