How does preordering from the SOE online store effect character data? Is it an auto-flag or something?

Well, the flag system for expansions is fucked up.
Instead of flagging your account for SoL + PoP + LodN + SoV + Rok when you preorder they flag it Original + LodN which means you can'T use and expansion features (lvl 50+, AA, zoning into expansion zones, etc).

The bug is related to preordering LodN. If you cancel your preorder you get everything back (what I heard from a guildmate).

They will rollback the billing flags only if even, not the actual character data, since that is all there, just beeing interpreted wrong and having wrong caps applied to it.
