Here is my take on it.
There are about 250,000 people in Zion. It is the only human habitat in existance.
The surface of the earth is uninhabitable at the time as well.
Add to that the fact that many people could not accept the truth of the Matrix.
You do not suddenly wake up all those people and tell them to start a new life. They would have to slowly start bringing people out. Prep the world for more people, try to clear the sky, etc. Anythign less would be a death sentence for almost everyone.

Zion simply can't feed everybody, alot of them will have to remain connected to the Matrix and its life support machines as the Zionists wake them up a few at a time.
Plus, not everyone will be ready to deal with finding out that the world they know is a lie, and others will decide that they would rather live the happy lie.
There may also be some rogue programs in the Matrix, even if humans win the war.

My predictions:
Agent Smith will rise to a major immediate threat to humanity, Neo will kill him once and for all in the Matrix, thus saving Zion.
Zion will be invaded by sentinels which will be repelled with some of the main crew (probably Morpheus) getting killed in the process. The majority of the machines army will be destroyed, giving the humans a chance to fight back, the counterattack will only be hinted at in the movie however.
The annoying kid from the second movie will save neo from the assassin posessed by smith and probably die doing so.
The Oracle will in some way turn out to have been helping humanity all along, possibly by revealing that it was her who forced Trinity into the Matrix to make Neo not choose to restart the cycle.
With the cycle of Zion destruction / reconstruction broken and all immediate threats to humanity destroyed, the movie will end leaving us guessing what will come next. [ 05-24-2003: Message edited by: Shazorx / Modrakien ]

Yeah I know...first part of "Second Rennaissance" was a tight piece of animation...certainly conveyed the horror of what humans did to the machines.

I was very impressed by the four animatrix shorts they had up. Second Rennaissance was amazing for the depth of story it conveyed via artwork in such little time, and Detective Story was an interesting take on how the machines might hunt down other humans (use a human "stalking horse" to do their dirty work for them).

Y'all came out of the movie thinking that Zion was real? Maybe I just have a weird take on it, but I came out of it believing Zion was just another level of the Matrix as a prison for the rebellious people, to give them something to fight. Hence Neo stopping the machines that destroyed their ship.

I came out thinking the machines just kept overunning Zion, then allowing it to be repopulated, etc etc, every time the One figured shit out.

Well at least I'm not crazy. =) Sorry, I haven't been reading Matrix threads.
It could be cool. I'd love to see Neo discover he's really a program, and that Trinity's a human, and the struggle over whether he to free her mind or keep her with him.
But it might indeed be lame, however it comes out.
