I can't run 3 miles without stopping to rest 5 times, yet when I go to the gym, I can run it straight without stopping and still have some breath left over to go to the weight section?

Well in the gym you're running under ideal conditions. Unless you run a lot of hills outside its mostly in your head, work outs are a lot more mental then physical.

It's like at work when I sit on my ass for ten hours straight, my ass hurts a lot more than it does when I'm at home on a day off and sit on my ass for ten hours straight.

Outside, there's wind, wind chill factor, bad weather, traffic, hard floor, cold air, polluted air, and... bugs

Indoors, there's a soft floor, no wind, room temperature, clean air, no cars, and no bugs
