I think what they changed was when Arsanal Gear was about to crash into NY it cut from it in the water heading for the shore with intense music to it in the middle of the city. No explaintion of what happened (even though it's obvious).

The ending is...different.
The whole plot is kinda odd. Towards the end of the game I didn't know what the hell was going on. But they do leave it open for a sequal.

I heard it was the world trade center that the helicopter crashed into, thus they had to scrap it entirely and whip up a different one
